I read your link and NOWHERE there did it say tails got brainwashed. So, no, tails is probably not the final boss. The story apparently centers around this giant robot that sonic destroys at the start, and that wouldn't be included (nor would the "consequences" be mentioned) if it didn't have some sort of negative effect later, meaning that there's an extremely high likelihood of the robot being the final boss. Edit: I think all the Colors bosses might be 2D. But I don't see any relation between the colors boss battles and the unleashed boss battles. You're not chasing the enemy or anything, and it's not 2D to 3D. This is something that ALL unleashed bosses had.

Change in behaviour. Because being zapped by a brainwashing machine usually has some effect, however small. And there's a reason they made the change, too.

Tails' personality has changed slightly. While Robotnik may not have been the person who changed Tails' personality, given the information we have, I'd say it's likely. And no, saying "That window is broken therefore I broke it" is not a sensible counterargument, which is the analogy's equivalent of what you said.
Not necessarily. He could function as a "double agent" of sorts, purposefully hindering Sonic's progress and reporting Sonic's movements to Robotnik, along with subtle changes in personality. This is wild mass guessing, of course, but it is a logical assumption.
I think Tails is growing up naturally, HOWEVER I mean you can't zap someone with a brainwashing machine and for it to be a success and then have no effect on the character. I imagine Tails is just Tails but he suddenly is starting to find himself to have a new fondness of Robotnik OR MAYBE for all we know, Tails only is brainwashed when Eggman flips a switch or something. Or for that even, maybe Eggman can only control certain parts of Tails since he says he needs more power to brainwash the galaxy. Whatever the point, Eggman's secret scheme is to brainwash people, and he managed to hit Tails with what seems to be a brainwashing laser from the sound of things and reports it being a success. Since this game seems to be growing to have focus somewhat on Sonic and Tails brotherly relationship, as they have gone out of their way to point out how Sonic and Tails relationship has changed, this is likely a bigger deal if part of Tails is brainwashed even if it only affects him a little. OH GOD, I just realized this game could be full of brotherly messages. With Sonic and Tails, Yacker and his Wisp buddies, Orbot and Cubot... SONIC BROTHERLY LOVE
I kinda want to see how pissed Sonic gets when he finds out the Robotnik's been fucking with Tails' mind. I expect a truly epic beatdown.

Yeah if Tails was hit by a Brainwashing beam, there no reason it would account for any real change in his personality. He's just less awe insipred by Sonic these days. Besided "brainwashing" is games and stuff genrally means abit more than "Im not gonna go slack jawed every time you do something". This brainwashing would probably reduce him to a drooling mess untill Sonic breaks him out of it. Its probably gonna be a halfway story point, because eggmans making this beam to enslave everyone, but its not powerful enough yet. although that in turn might just mean that its effect don't last very long and it wears off in a matter on minites
Knowing the shows the writers' have worked for in the past and the light hearted nature of the game though, the brain washing is probably a comedic sub-plot or something.
Tails being the final boss would just ooze with awesomeness. I've always wanted to kick the crap out of him
