I played Billy Hatcher when it came out, and noticed it the first time I heard the song. I was just recently reminded of it, and didn't see it in this thread, so... Also, I drank 45 coffees and got just enough energy to check the composer at the wiki - it's Mariko Nanba.
This one guy does many remixes of MJ Songs with Sonic songs. It shouldn't really be all that surprising, but the riff from the beginning of the SA 2 version of "It Doesn't Matter" seems to be the same one from Sonic 3D Blast (MD)'s <a href="http://info.sonicretro.org/Sonic_3D:_Flickies'_Island_OSV_(Mega_Drive/Genesis)" target="_blank">invincibility</a>.
Wow, I really don't hear this one. And I look and listen for this kind of stuff all the time. No matter how hard I stretched and tried....just couldn't hear anything in your example.
The pitches of each note are similar, but the notes' durations are not. Similar, but almost definitely a coincidence.
Seeing as how Senoue is responsible for both songs it's more because he has a consistent style than anything.
The beginning of the Pet Shop Boy's More Than A Dream reminds me of Cyber Track from Sonic Advance 3. It's subtle - more of a style thing than anything else - and of course the Pet Shop Boys are much better...

The first time I heard the main part of the JP/EU theme of Quartz Quadrant Zone, I could swear it sounded similar to the old repeating theme tune to Wheel of Fortune. But it could just be me. Admittedly I am an untrained ear.
