I pressed A in debug to switch gravity while on the teleporter in HPZ, as Sonic. The moment it ended, I landed on the ceiling of the top one, then, it teleported me again o_O I ended up in the wall. Did that occur in the final?
Also, you can stand on the master emerald, even as Robotnik takes it away...
The rock in AIZ1 that in S3K final always breaks when you're Knuckles (to prevent you from going to Sonic's boss arena as Knuckles) doesn't break in this build, ergo Knuckles can go to Sonic's boss arena. However the boss always loads in Knuckles' arena, so you get stuck.
after beating Robotnik in Lava Reef 2, the little balloon platform you're standing on floats to the right... then you jump on some other balloon platforms and run to the end of the tunnel to find NOTHING!... cause you can't move on =/

God I wish this didn't get cut. It's fun to play with in debug mode.
In this beta, the spinning sign at the end of each act 1 has a frame which includes a blue knuckles while playing as sonic. I'm unaware of whether or not this is in the final, but I thought I should make mention of it.

lul what, it is in the final
in doomsday 2, it takes you to what appears to be where you face giant egg robo at the end of death egg, but, it is incomplete, but, if you use debug to look around, it is every pose, so, it is basically testing the skins before they are compiled into working sprites, also, as was said before, many sounds are missing, particularly noticable in death egg
Knuckles standing on the rock in AIZ1 that leads up to Sonic's boss. Someone else already pointed it out but here's a screenshot.
This lamppost is present in Sonic 3 final, but not in Sonic 3 & Knuckles final. It doesn't seem to be necessary in this version; if you die without triggering the lamppost you get brought back to the start of the act.
Knuckles can't seem to climb up this wall properly -- he keeps falling off when he reaches the top.
Additionally, the distinct "clap" sound you hear in the final when Knuckles latches onto a wall is absent from both this beta and the 0517 beta.
You can access Hidden Palace Zone (Sky Sanctuary Act 1? =P) through normal gameplay by completing Lava Reef 2 as Knuckles - did this by selecting Lava Reef 2 via level select, but before I read this topic and found the debug code, so it's not debug-related. =P
Just thought I'd mention it, since I've heard it mentioned that it's not accessible as Sonic & Tails through normal gameplay. Apologies if this was blindingly obvious, or if the info I'd heard is incorrect.

The switch is blue.
There should be an invincibility monitor here. Also, the layout is slighty different.
If memory serves correctly, the monitor should be a lightning shield.
There's no entry to the giant ring here.
At this point in the boss fight, there should be explosions around Robotnik.
Stuff I didn't get screenshots of but noticed:
-In the egg cage at the end of the level, blue smoke comes out. (Oddly-colored smoke seems to be plaguing these protos.)
-Tails dies while running as the Flying Battery swoops down.
-Robotnik rises more slowly out of the ground.
More coming as I get it.
Yeow! These spikes nailed me. They're shifted upwards for the final.
Lamppost is missing.

Slot Machine Bonus has more of those peppermint-like platforms and reverse switches. Also the 3 in the lives counter is red.
You can face the 2nd boss of Launch Base before the 1st one.
All Emeralds 2, 4, 6, 8. Works on both Sonic 3 protos.
In the final S3&K, at the beginning of MGZ1, rolling as a ball down to the end of the last slope can get you stuck like this, or sometimes embedded a bit into the wall...
...but in 0408, you get stuck THIS FAR into the wall.
I just played Carnival Night Zone Act 1 with Sonic alone (after Tails dropped him off, of course). At the end of the zone, after defeating the boss, Tails suddenly came out of nowhere and died, then he came back and hovered in the air while the "Sonic got through Act 1" screen came on. After it went away, he landed, and then he just stayed in that spot and never followed Sonic.
That's happened in the final before. (at least for me, it has)
