Remember, the Sonic the Hedgehog Saturday morning bible details a show that was far closer to being whimsical than what wa in the final product. Looking at the produced pilot makes that clear, and the bible just shows a world closer to that. I mean, it does make some degree of sense that DiC would not at first think they were creating two separate universes about Sonic. It simply happened that as production went on, it was clear they were no longer the same. Things can change. Heck, the only reason the Saturday morning show existed is because ABC wanted something a bit more serious than what Adventures Of was intended to be.

However, there is no reason to think that the trams continued to think it was a share universe once the actual episodes went into production. After all, the Saturday morning bible said Sonic and Sally met after Robotnik began his coup, which is clearly not the case because of the events of Blast to the Past.
