In the movie Airheads, the security guard is playing a Sega Game Gear with Sonic the Hedgehog on it.

Waitasec, Puyo Puyo Tsu in NGE?
If you look closely, it's actually Poyo Poyo.
Evangelion was Sega sponsored, as I recall, thats why the Saturn appeared so often. There were also a bajillion Saturn eva games.
This was true for Death, Rebirth and the End of Evangelion. The original tv series wasn't sponsored, as far as I know, and if it was, the product placement would have been explicitly Sega, rather than "Seca". And there wasn't a bajillion, maybe 4 or 5 (and another 3 on Dreamcast)

It's actually Stevie's Sega Saturn if I'm not mistaken, not Malcolm.
I remember this quite vividly. Malcolm was bemoaning how out-of-date the Saturn was. I think it was the first time I was made to feel old.
I think Malcolm was referring to how the games were too "childish" for him, not necessarily how old the system was.
It was both reasons. He said something along the lines of
"Stevie has all the games I always wanted to play...when I was four." But I last saw the episode a couple of years ago, so I'm not exactly sure.

In the South Park episode where they pretend to be the tooth fairy to get money, they are hoping to get money to save for a Sega Dreamcast

I also think this is the first time they ever referenced a real video game system in the show. Before they used names like Okama Gamesphere. Now they use real consoles. I think Cartman owns an Xbox 360

Actually the Okama Gamesphere popped up after the Dreamcast reference - I can only assume that Nintendo must have made noises about not wanting to be on South Park as a Nintendo system wasn't actually mentioned by name until the episode where Cartman freezes himself to avoid the 3 week wait for a Wii =P

There's this Yu-Gi-Oh card, I guess. Looks like a Dreamcast controller, has three buttons like Genesis/Mega Drive controller.

Oh yeah Enemy Controller, I have that card. So does my friend and it looks more like a Saturn controller though when I first saw it I thought it looked more like a Mega Drive controller. :\

I still like to think that Syndrome from the Incredibles was based off of Purge.
But that's just me.

Heres one: In a Strong Bad E-mail [google if you haven'tseen the webtoon before], Homestar takes Strongbad's place, and answers an e-mail asking if he has ever "made anything out of anything" [err... something like that anyways] - Homestar cheerfully states hat he made coasters out of olf "SEGA tapes" [cuts to a shot of SEGA cartridge-like things on a table, with drinks on top of them]

There was an episode of Jimmy Neutron: Boy Genius where the title card parodied the sega logo.

NGE's "seca" references
It's very common to see (semi-) product placements in the original series: DHL, Yobitsu, UCC, etc. With the Rebuild films, there's a lot more with the inclusion of Doritos, Pizza Hut, and Lawsons.
As for Sega, I can't think of references to the company itself but in The Simpsons Game, there's a level later in the game where Sonic is walking exhaustively in a hamster wheel.

Yep. He says these things:
"nobody remembers but the 90's were great!"
"That shadow version of me, nicest guy in the world, misunderstood!"
"I forget why I hated Eggman so much"
"I can't spin anymore ...ooh my back!"
"I used to be so ...fast!"
