To patch a ROM with an IPS patch, run
Segatool. Use the arrow keys to maneuver over until the "Use IPS" option is highlighted and press Enter. Using the arrow keys (up and down to change files within the directory, left to go down the directory tree and right to go up the directory tree) find your IPS patch and press Enter. Then the same procedure to find the ROM to be patched. Press Enter, and highlight "Fix Checksum". Press Enter. You have now successfully patched your ROM.

I just use Stealth Patch and ESE.
