I'm not sure I agree with this - yes, the Master Emerald handled much worse in Sonic 3 & Knuckles but we all know how consistent the series' storylines have been.
Adventure was the first time the Master Emerald shattered - Knuckles restores it and with this, gains the knowledge that he can fully restore a broken Master Emerald. It's not that farfetched to think he'd have taken this into account when shattering it after Eggman tries to steal it.
He even says "If it's in pieces, I can restore it" - I think it was his quickest, easiest option, given that Eggman had already grabbed it and was half-way through making off with it.

I think this was a problem inherent with carrying over his gameplay from Sonic Adventure: they seemed to be hurting for plot devices in Sonic Adventure 2 to keep up the premise that his gameplay consisted of hunting down green rocks and didn't want to wear thin the excuse of him having to find other objects like keys and switches that arbitrarily come in sets of 3. Notice in Sonic 06, the later is exactly what he does.

I always figured this might have had to do with Chaos Control to some degree (its logical to assume Knuckles has some sort of capabilities in this area), like how when sometimes the Emeralds scatter after they are used, I.e. Sonic 1 ending.
