You could have a storyline where he makes clones of himself. Then one of them could fall into the machine thing. I love that idea.

I'm not in favor of mutating robotnick or anything that could be considered pretty heavy on the story. S3&K probably had the most complicated story out of all the Mega Drive games, yet it still was pretty simple.

OP's idea is probably the most solid. All that really needs to be done is have to broken down into specifics.

 

Robo-Robotnik isn't storyline related, more as... the Super Sonic FINAL boss? :3

Robo-Robotnik reeks of Archie Sonic weirdness and gives me headaches.
We also don't wanna kill off the characters or mutate them beyond their original form.

What about a decoy? Like Dr. Doom has the Doombots, Eggman could have a robot duplicate of himself, and make it attack the heroes at some point.
Just imagine the initial wtf factor of Eggman coming to fight Sonic on foot.

Metal counterparts have been apart of the classic atmosphere for a while now. Sonic CD,2,3. We already have an Eggman replacement. I wouldn't mind a variation of Metal *Insert Character Here*... If Sonic,Tails & Knuckles each had the relative Mecha for their boss. Just an idea...

Things are likely to get too cluttered story-wise if we add in more metal versions of characters.
We already have Sonic, Knuckles, Tails, Robotnik, Nack and Metal Sonic. seems ample for me and fits the story we have nicely, plus its 3 Vs 3, finally a fair fight this time round.

 

Hmm, It was just an idea. I definetley like the inclusion of Nack. I really want Mighty as an important role again, but I know It's less likely to happen. Imagine if instead of Sonic,Knuckles,Tails It was Sonic,Knuckles,Mighty. Not going to happen, just my silly idea.

 

A clone could work, though one thing I have to mention, when did Robotnik ever get involved himself? Rarely.
Also, if you were to go ahead with the clone concept, I suggest you give it a little bit of a difference, such as using lighter colours. Then at a certain part of the game, it would be destroyed with the real Bad Egg himself making an appearance.
This post probably sucks, but I need to get involved more. :P

 

Why not go with the clone thing, but have an EggRobo lookalike as well, that you can see floating around in the background, out of reach. Have the clone be destroyed, and Robotnik shows his ugly mug to us all, as the background EggRobo.

If you haven't guessed, I'm just throwing whatever I can think of in and hope it doesn't get flamed too badly.

 

I like that idea. Reminds me of Rocket Knight Adventures.

Whatever battle reveals a fake Robotnik should also lead into a Metal Sonic / Eggrobo factory as well.

 

I'd like to see a 1 on 1 fight with Robotnik, maybe right before the final boss. He can fly around with a jetpack, firing a laser gun at you. I think it'd be a cool idea.

 

Just a thought, but you could always have a robot that transforms into metal versions of Sonic, Tails and Knuckles (or anyone for that matter... METAL BIG THE CAT). As far as I'm aware shape shifting hasn't been done yet in a Sonic title, other than Fleetway's STC, and that way you'll be able to meet more people's requests at once.

If you want a 1-on-1 Sonic Robotnik fight you could have a part where Robotnik uses the Chaos Emeralds to transform into Super Robotnik or something :v:

Yes, this might work too... Sonic and Knuckles should cross each others paths a few times then just the end though.
