I'm fairly confident that despite being associated with Sonic, most Sonic games don't feature it, but it's surprisingly hard to find non-Sonic games that do.
I wonder how many of these are just reusing/remastering the sampled sound in Sonic 1, rather than using new recordings of the original.
Small aside, but I distinctly remember at the 25th Anniversary Party, they recorded the crowd chanting SEGA and claimed it would be in Forces (I think.) Did that ever make it in or nah?
Yeah, to my knowledge the only ones that did were the "SU-MO" chant from SoS one year and the "HAPPY BIRTHDAY SONIC - WOO!" combined chants from the SoS & US party another year.
DAYTONA USA and Virtua Fighter 5 Final Showdown on the Xbox 360 both feature the SEGA chant, but only if you hold down A before the SEGA logo appears on launch. I'm guessing the PS3 versions may do the same with holding X or O but I can't confirm this. There are probably some other games on those platforms that have it as well.
The Project Diva games have their own version with Hatsune Miku doing the classic chant. A K-ON! game by Sega (Houkago Live!!) also has Yui Hirasawa chanting for the logo. Sonic 3D Blast was supposed to have it, as evident in the prototypes, but they changed it to the shout from the commercials.
