I would like to know if have any possibility to add ROM Hacks like for example: Knuckles In Sonic 1, Sonic 2 Delta, the Sonic 1 Megamix, etc.

All Inside of the Sonic Mega Collection Plus for PC?

It's possible, all you have to do is add the games that Sonic Mega Collection had in it, and add all the hacks that you want. Then put them into a .rar/.zip file. Name the .rar/.zip file to Sonic Mega Collection Plus. That's as close you can get to doing that at this time. Atleast as far as I know.

Well, on top of being pointless to do...the ROM encryption hasn't been cracked yet, so it is not possible at this time.

Even if it was possible, what's the point? For the systems you can actually burn the game on and play on a console, there are even better standalone emulators that DON'T have encrypted ROMs, and have much better emulation overall.

PGen, But bear in mind that it requires a mod chip.

Or you can use AR Max plus a pen drive to run PGEN and with my version of AR Max PGEN comes with it.

Also if like me you have a hard drive in your PS2 you can use HD Loader and actually put PGEN onto the Hard Drive and run it. So you have 2 other options besides chipping the machine.

Gotta love how Datel will take free homebrew software, and then turn around and sell it like its their own.
