Dead or Alive 2 Millennium - Is this any different to the Dreamcast port?
Nope. You can even find it on Dreamcast (Its the latest JP version, not the shitty US one :E).

Melty Blood: Act Cadenza
Melty Blood: Act Cadenza Ver B - I should be right to just get Ver B, there's no real reason to get Ver A, right?
Melty Blood: Actress Again - And this is too new to find on the second hand market.
Act Cadenza Ver B is alright, most of the Melty Blood Scene is playing it (since it got a PS2 and Windows Port). Actress Again would be awesome, but like you said, its way to new :P

Guilty Gear XX: The Midnight Carnival
Guilty Gear XX#Reload
Guilty Gear XX Slash
Guilty Gear XX Accent Core - now these confuse me a little, it seems like there is little difference between the original X2 and #Reload, but the last 3 are sufficiently different to almost be sequels, correct?
Between #Reload and Accent Core there are giant balancing touch-ups, along with some new characters and stages. Also Accent Core is the only GG played competitively on the GG scene right now after all.

Virtua Fighter 4
Virtua Fighter 4 Evolution
Virtua Fighter 4 Final Tuned - definitely need Final Tuned, but have also read that the stages were different in Evolution from the original, so if the stages in FT are the same as in Evo, I'm thinking of getting the original as well as FT. Can anyone clear this up for me?
Yeah, they changed tons of stuff between 4 and Final Tunned. I'd recommend getting only FT, because is the most updated one, but if you like VF4 just get both.

Initial D
Initial D Stage 2
Initial D Version 3 - It would be nice to get these, but I'm not sure I can construct a steering wheel and pedals interface. I'd sure like to give it a go though
If you're gonna get one of these, just get the Version 3, it has all the content from 1 and 2, plus more cars, and stages, and challenges and shit. Totally recommended.

Anything else?
Also, were there any Dreamcast/other ports that weren't perfect or different enough to warrant purchasing the NAOMI version. For instance, I have Beach Spikers on gamecube, so is it worth getting the NAOMI ver?
Nah, just get the naomi only games. I'd also recommend Jambo Safari and Monkey Ball too.
